Och. I am trying to close out the 2016 books. I am so bad about logging my payments. I can't figure out if Harland Clarke has paid me anything. I do remember invoicing them for everything. Plus my mail gets lost a lot.

How do you keep straight the checks that come (or are supposed to at least) in the mail?

Does anyone know if there is a list of
a. companies that pay by check
b. companies that require a separate invoice

I don't know of any such list as it changes over time.

Harland Clarke always pays by check and often they do not list on the check stub what they are paying you for. Your best bet is to look at your bank account statements and compare the amounts you have invoiced HC with your deposits. This is also one of the situations where it makes perfect sense to do remote deposits with your phone and then file the check away with the month's paperwork.

With you feeling frustrated now, let this inspire a New Year's Resolution to be systematic in logging payments.

I am going to assume that you meant close out the 2015 books, not 2016. Your forum name says that you have been a member for 4 years. Is that how long you have been MS'ing? If yes, I am surprised that you have not used Excel or created some sort of bookkeeping method by now. Or have you been a member for all those years but just starting MS'ing now?
I just use Quicken to help me out. That's because even with it I forget to log this or that. But it is worth the expense, as I itemize returns so it catches a lot I may not. So my answer (the bride is laughing at me) is to plan at least one day a week - okay month - and do what you need to do. I just got the new Quicken (I had 2011) Home & Business for $55, Amazon. I know there are other programs, and they will connect and do much automatically. You just have to go in and break it down.
I keep a simple log of every shop. Recruiter, Assign Date, Shop Name, Location, Amount spent, Payment due, Amount paid, date paid. At the end of the year I just tally it all up. I send my CPA the total for the year and any 1099's. As far as travel in my vehicle, I take the mileage down at the beginning and end of year. Any expenses, computer ink, paper, misc. I keep a record, these items don't usually add up to much. I use a Brother black and white printer with a cartage that last for years.
I'm a big fan of Quicken, too. I have used it for all my personal accounting since long before starting mystery shopping. Combine a program like Quicken with a good spreadsheet and accounting shouldn't take more than about an hour a week, tops.

OP should create excel spreadsheet to kep track of shops done and when they or if they were paid.

Shopping Western NY, Northeast and Central PA, and parts of Ohio and West Virginia. Have car will travel anywhere if the monies right.
I'm old...and a tech dinosaur. I copy checks (BARE pays by chck, as does Maritz, if those haven't been mentioned yet) and throw 'em in the file for "2015 taxes". I don't get that many during the year -- maybe 40? So I just total by company, then add a grand total, and add it to my PayPal receipts and Direct Deposit receipts......easy for me.
Bare is another one who offers direct deposit as an option unless you go over something like $500 in fees. Then they make you wait for a paper check. Supposedly it is some system to guard against mistakes and fraud. Funny since fraud is more likely with checks than any other option.

Yes, I meant 2015! I do keep an Excel spreadsheet - my downfall is that sometimes I don't mark checks as rec'd, thinking I'll catch them later. So now I have a bunch of unpaids that were due by check so I sit there and wonder if I really recieved it or not.

Here is the list so far of pays by check:
Data Quest, Best Mark, Bare (possibly), Minel (possibly), Maritz, Strategic Reflections, Business Observations.,Informa, The Training Factor, Sinclair, TNS
The Training Factor now pays via PayPal.

(some of these might offer Direct Deposit or PayPal, but if so, I haven't signed up for it yet.... if you know of some that offer other payment methods, I'd be grateful to be corrected)

I am old school, too. I use a "Shopping Assignment Log" from Volition (volition.com/mystery/msal.html) I have used it since I started, and put it in a notebook.. I put all my assignments, etc., on it. At the end of the month I move that paper to another book. Any checks and payments that show up, I mark them right on the same line. I just put the payment amount without the reimbursement. I put a check in front of the MSC when they pay. If a month goes by, I put a zero instead of a check. This helps me see immediately who hasn't paid, and who I may need to call about it.
