What does 86s mean?

I have a shop that asks "Server automatically mentions any 86s.". Does that mean a menu item is not available?

Yes, "86" means that something is not available. There are all sorts of theories on the origin of this, read more here: [mentalfloss.com]
The server would say "We are out of the salmon and the brisket." As a former server, I would never say to a customer that something was "86'd." We say it to the cooks, or they often say to us, "86 tuna patties!" as example. but never would I say that to a customer. smiling smiley
86 to me means to get rid off, decommission, throw out, put down, etc...

I'd expect a server to use the term to cancel an order; tell the cook to 86 the order. I would never expect a server to tell me an item was 86ed. I'd think the food went bad then be concerned about ordering anything else.

Yes, 86'd means gotten rid of. Originally referred to being killed - 80 miles out and 6 feet deep, according to Urban dictionary.
86 the special guys were sold out. The patron was 86ed from the establishment. He got 86ed from the casino for counting cards. I think it is somewhat common knowledge among anyone above age 25 or with experience in the food industry.
