I've attempted to ask for higher shop fees and travel pay for two ms companies, but haven't gotten a response back in a while. Has this ever happened to anyone and do you ever attempt a second email?
Or, is it best to just assume their lack of reply to be a "no" answer?

If a company is motivated to fill a shop and thinks your offer is acceptable, you will hear from them. If you don't hear back when you request higher fees and/or travel pay, I think you can assume they either have or are hoping to find a shopper who is closer and will do the shop for less than you have offered. The only way I would send a second email is if the identical shop remained on the shop board for a whole month OR I received emails from the scheduler saying "desperate.....send offers.....must fill.....bonus....tell me what it will take" or something similar.
