Does anyone know if the missed shops that "fall off" the shop log count against shoppers eventually?

Indeed, they do warn about it. When I run into an issue and cannot do a shop, I always e-mail the famous e-mail address to let them know. I generally do a get a response letting me know it is okay and just pick it up again if it is still available. I think communication is really key. If there is a legit reason why you cannot do a particular shop, just let them know to cover yourself. Otherwise, it does appear someone has flaked. I know someone who just signed up with companies when they learned what I did. This person would deliberately accept jobs over and over again without doing them because they thought it was funny. Seriously. I'm sure there are plenty of people that do that, taking jobs they have no intention of ever competing. I actually try to go a step further than most probably do. If I go back and take a job again and the pay has gone up, I add something in the comments section to let them know they can adjust the pay to the fee I originally accepted.

What in the world? Sorry, ServiceAward, I disagree with your logic on this one. Unless you took the shop specifically to 'horde' it until the fee went up (and with your level of integrity, I'm sure you didn't), you should accept the presented fee. It's kind of "all's fair in love and war" with that specific MSC.

Think of how many times you've accepted a shop at base (low-balled) that they would have added a bonus to the following week; they certainly don't turn around and say, "Here's the $3 bonus we would have added."

If your path dictates you walk through hell, do it as though you own the place. -unknown
My experience is that if I email their bulk email address, informing them that I will not be completing one of the Customer first shops, that a generally receive a reply 3-4 days later telling me that the shop will automatically "drop off" my log. Lately, when I have extended a shop, the extension show on my log, but the shops get dropped anyway. I have been lucky to re-assign most of those. YMMV.
If there is a "continious pattern" of it -- as would also be the case with other MSC's. Like any other job, there are only so many sick days available.
